Users can configure their POP clients to either remove the email (empty his account) or leave the mail on the server until he deletes it locally. This would solve their problems and yours re: webmail interfaces.

The other alternative is everyone converts from POP to ssl-imap, but that's going to be a lot harder for them to understand than a simple checkbox configuration.

But this solution should work for every/any imap/web+pop combination out there.
