I just ran into the same problem after performing the same operation:
transforming a Ubuntu install into a Debian one without a clean reinstall.
The problem happens because in Ubuntu /etc/init.d/networking is a
symlink to upstart. The link isn't removed when Debian packages are
used, and without the networking script the /run/network folder is never
created.
I had to manually remove all the symlinks and reinstall the affected
packages.
