/usr/sbin/mon -B /etc/mon -a /usr/lib/mon/alert.d -s /usr/lib/mon/mon.d -D 
/var/lib/mon -L /var/log/mon -f -c /etc/mon/mon.cf

The default configuration of mon runs the daemon with the above command line.

alertdir                = /usr/lib/mon/alert.d
mondir                  = /usr/lib/mon/mon.d
logdir                  = /var/log/mon

The default mon.cf has the above entries which lead one to expect that changing 
those
entries would change the behavior of the daemon.  However they have no effect 
because
the command-line overrides them.

One way to deal with this without confusing the user would be to have the above 
mon.cf
lines commented out as examples with a comment saying "the default 
configuration sets
these in /etc/default/mon".

But it might be best to just have it configured to only use the config file.
