Yes, this is the standard for configuration files, not for trash cans.
For example, the Gnome trash is in ~/.Trash
So, I will stay for the moment on the current implementation.

The de facto convention to put dot-files under HOME directory is to
use

        ~/<package>rc

or put files and directories under:

        ~/<package>/...

This makes is easy for backup programs to find or ignore directories, like
in case of

        ~/.firefox/
        ~/.gaim/
        ~/.gnome/
        ~/.opera/
        ...

WHAT TO FIX

Move the location of ~/.xfetrash to ~/.xfe/trash/ to comply with
the existing convention.
