I think I came across a similar problem when installing backup-manager for the first time yesterday. The real problem is that the postinst script updates BM_TARBALL_DIRECTORIES, which is commented out in the default Debian configuration, so in fine only the default directories specified in BM_TARBALL_TARGETS (/etc and /boot) are considered for backup. Either the postinst script should be updated to work on the BM_TARBALL_TARGETS array, or the default configuration should use the deprecated BM_TARBALL_DIRECTORIES variable instead of the BM_TARBALL_TARGETS array.
