Followup: I seemed to have fixed the problem by changing the configuration step in the debian/rules for the build-stamp target:
./setup-ghc configure --ghc --with-compiler=$(GHC)
--prefix=/usr
--datadir=/usr/share/doc/ghc6-doc/html/cabal_libraries
--datasubdir=$(CABAL_PACKAGE) --libsubdir=ghc-6.6.1
$(CONFIGURE_OPTS)
