Hi Frank, (I hope the email address is valid even now) this is perhaps irrelevant with missing conffiles bug but is because fmtutil generates fmt files in a bit different directory ($engine subdir) around teTeX to TeXLive transition.
And, as you pointed out, "fmtutil --byfmt latex" didn't fix anything and the problem looked as if it was fixed perhaps because texlive package was upgraded (or tetex-bin was removed?) and incomptibility was disappeared, I believe. (I don't know when fmtutil changed its behavior precisely.) Thanks for your interest in ptex packages and valuable advice.
