Setting cron-apt to use a separate sources.list file causes package
lists for files not mentioned in that file to be deleted.  This means
apt-show-versions will report everything as not available in the
archive, eg after the nightly run i see

$ apt-show-versions cron-apt
cron-apt 0.4.14 installed: No available version in archive

no doubt the fault lies with apt(titude), but since you document this
feature you should also mention this limitation. Presumably the fix is
to require that users set Dir::State to somewhere cron-apt can write,
then it will not touch the usual apt config.  Is it safe for users to
use /var/lib/cron-apt for this location? my reading is that this will
put lists things under /var/lib/cron-apt/lists.

(But now of course to actually install updates, the user must remember
to run 'aptitude update' to update the "real" lists in /var/lib/apt...

In that acse, one might like (an option to ) have cron-apt do

cp -f /var/lib/cron-apt/lists/* /var/lib/apt/lists/

but maybe that is not sensible.)
