Nope, couldn't reproduce. I tried the following: $ sudo dpkg -i sun-java6-bin_6-00-2_amd64.deb sun-java6-jdk_6-00-2_amd64.deb sun-java6-jre_6-00-2_all.deb $ rm -rf ~/.eclipse ~/workspace $ eclipse # create new java project with a single file; close $ sudo dpkg -i sun-java6-bin_6-06-1_amd64.deb sun-java6-jdk_6-06-1_amd64.deb sun-java6-jre_6-06-1_all.deb $ eclipse Also tried the same with a one-file pydev project.
