It is very likely that the problem either lies in ucf (which is responsible for the handling of conflict files changes in the situation you describe) or the bash-completion package itself. I would vote for a problem in bash-completing maintainer scripts...but as I can't acess the BTS right now, or download the package, I can't really check this. I suggest you have a look at bash-completion bug reports...
