does it happen if you type rescan at the dosbox prompt ?
I had a DOS program rescan.exe in my path already that was called when I
typed rescan at the dosbox prompt.
I could remove it from the path and try again I suppose.
DOSBox has a built in command called rescan which clears caches related to
drive operations.

It runs a Fidonet mailer and performs house-keeping, a large loop with
various programs called.
does it happen as well if you type core=normal before starting everything

Do you mean running from the linux prompt:
core=normal dosbox
no,
start dosbox
and enter core=normal
start your bat file
dosbox can change most of it's configuration parameters on the fly.
The core controls the way the cpu is emulated.
with auto (the default) there is a change the dynamic recompiler is used
which creates cached code. To see if that part isn't to blame you have to
enter that command.
