Dual Boot Two Hard Drives

Hello, I'm running Skolelinux 3.0 and during install with two hard 
drives. I have followed the docs on installation. However, after getting 
Edu installed I prepare to install bootpart but the system automatically 
boots in to Edu. despite my turning off the boot for this drive. Can 
anyone advise what I must do?
