how did you turn off booting on that device ? i think you need to
revisit that, and verify that it indeed dont boot on that device.
Perhaps no other boot device is available so it takes whatever it can find ?
Also skolelinux installs grub on the harddrive, a very good boot manager
you can use to boot the os on your other harddrive.
