I seem to reacall from reading O'Reilly's "DNS&Bind" book, that there is an environment variable you can set to select which type of queries and/or addresses and IPv6-knowlegeable process shall use. I don't have the book here now so i can't tell it it would some your problem. Might be worth looking into though.
