SAMtools and HTSlib 1.0 are in Experimental now. The next step will be to upload the next upstream update to Unstable. I would be surprised if there would be zero corner cases breaking local workflows. Please let me konw if you find issues that you consider blocking. One possible plan B is to introduce a samtools-legacy package. But I hope it will not be necessary.
