That's usually reasonable!

Debian Policy often lags behind best practices.  It's not necessarily a
disagreement, just that the process to update policy hasn't concluded.

Sorry, dh_doxygen is different from the jquery issue.

I suggest:

1) override the jquery warning, with a comment pointing to README.jquery
(there is a special format for lintian override comments)

2) ensure that dh_doxygen is run after you build the documentation.  It
does various things like symlink template files.
