I often make similar mistakes... I make package and often don't notice
that it was builded as native. But I always use linda/lintian stuff.
What about something like "debian/native" if package is native?
And then linda/lintian could comply if this file is absent, and package
is made as native.
I think this would be really easy and very helpful fix.
