I prefer (a), but I would allow applications that use Imakefiles to continue to install themselves under /usr/X11R6/. My amaya package installs itself in /usr/bin and /usr/lib, as will parts of my andrew package (after I make it FHS compliant - currently everything is going into /usr/andrew).
