What controller are you using to get all these IDE channels? Some controllers report the disk geometry wrongly. You may need to set it in the lilo.conf when you change. You can create a boot disk that will tell you the settings you should use. Have a read of the LILO documentation (not the man page). Sorry I cant be more helpful.
