I actually did a similar thing except I used the .config file form Knoppix 3.2 and copied it to my /usr/src/linux-2.4.20/.config, renaming the old .config to .config.old. I then used make menuconfig and only chaged the config in that I took out ISDN and PCMCIA support, everything else I left the same. I'll have to try it with a working /boot/config to be sure, but the Knoppix 3.2 kernel also shuts down fine.
