Settings in /etc/apt/apt.conf.d/ should definitely affect aptitude. I know that they do in at least some cases, since d-i uses aptitude for task installation, and relies on some apt.conf.d settings (APT::Authentication::TrustCDROM, Acquire::gpgv::Options, APT::Get::AllowUnauthenticated, and Aptitude::CmdLine::Ignore-Trust-Violations). If it doesn't work in all cases, that's probably a bug. -- see shy jo
