Usually all of the GTK+ based menus share the same options.

Never played with gvim before but in GNOME based apps this can be turned
off by right clicking on the files part and unselect "[ ] show hidden
files".

I have just checked gconf-editor and GONME->System->'File Management'->View :
the `show hidden files' box is not stick.

My guess is that there is an option in gvimrc to set.
