Maybe this helps: I have an old M-box 1 (by digidesign) with a similar behavior, and in this case it's supposedly caused by a deficient firmware, and it would be gone if you update the firmware. I didn't tested it yet, but maybe this has something to do with your problem. Firmware is OK? Best luck!
