Get rid of your "Graphical File Manager". If that is not an option, delete the directories and create plain files with those names. This will prevent the *directories* from being created, You will of course have the names there. I don't think there is really anything you can do about that.
Unless you re-create your desktop env from the ground up, you won't be able to uninstall the Graphical File Manager (whatever it is), as attempting to "apt purge" it will also remove your entire desktop environment. At least this is true of the main desktop environments: eg Gnome, Mate, and KDE. Xfce4 is more "forgiving" and can be installed in a piecemeal / a la carte fashion. I use *selected* bits of Xfce4 (panel and applets) along with my home-grown "session manager" (coded in Tcl/Tk) and fvwm2 as my window manager. So long as you are using the "mainstream" (?) desktop environments, you will have these "junk" directories and don't bother complaining to the Gnome / Mate / or KDE developers. This is the main legacy of Steve Jobs that will haunt us for the rest of eternity.
