I think it's the opposite problem - the bind9 package DOES know about db.local and has/had it defined as one of its own config file. That is why, when the file is not present in a newer version of the package but it detects that you have modified it, it leaves the .dpkg-removed file behind. I think what changed in bond9 was that the RFC1918 etc content that used to be in db.local is now part of the binary. It is just hard to cope with changed behaviour of programs especially when config files have local changes. I think if the file had no changes it would have just been deleted, and if dpkg didn't know about the file at all then it would have been ignored.
