I would prefer a program that respect the existing files ( excepting an explicit user option ), because the (specially new) user has to know which files are touched by the program (in this case, the XWindow program).
I am that new user (Linux installed in November). :)
When I just upgraded to xfree86 4.3.0.dfsg.1-1 and kernel 2.4.25, here's what apt-get provided:
$ ls /etc/X11/XF86Config-4* /etc/X11/XF86Config-4 /etc/X11/XF86Config-4.dpkg-old
So Debian does respect the existing files.
