Is there any way to prevent logging scan results for all incoming mail?
Ideally, I would prefer to log only for those domains and/or users which I
designate by giving them their own $default$.junkmail file.

No, the log settings will apply to all users.


I have tried to delete the top level $default$.junkmail file, but Declude
complains loudly.

That's because Declude JunkMail expects a configuration file for every user. It will work without a configuration file, but will use the IGNORE action, and record to the log file.


I now have all actions commented out but still see the
scans in the logfile, with actions on all tests as IGNORE.

That's because the tests aren't commented out (otherwise, the tests wouldn't run for any users) -- just the actions for them. The tests will still run, even if they are commented out (because of cases where there are multiple recipients, and one may not use a test but another does).
