What I have done is create a set of base files as such:
GlobalHeader.txt
GlobalTests.txt
JMFilterActions.txt
JMDNSActions.txt
JMExternal.txt
JMWeights.txt
When I need to add a test or make a global change, I change the appropriate
base file

Then, I have a script that adds the appropriate files together to
create/overwrite the global.cfg, $default$.junkmail and any per user or per
domain files.

Any user or domain needing special treatment, I create a special base file
for the needed section and put it in the domain folder. I then make the
needed lines in the batch file.

Now, when something changes, I just change the needed base file, then run
the script.
