Editing the 45,000 lines file used to work fine with D7 or whatever you used
before using D2006? While I do not have D2006 myself I think a 45,000 line
file is a bit large for any kind of editor (unless of course the editor has
been specifically designed to handle that kind of files!)

I've had the same kind of problems with D7 + Castilia on huge files (my
"huge" files are max 4,000 lines those). The solution was to disable
everything in Castilia that required parsing of source files. With those
changes in place editing was better but editing a 4,000 lines files is not
easy none the less.
