I guess this would be a user who has myfile.ly and decides to use denemo, and asks for denemo to create myfile.pdf, in doing this the myfile.ly will be overwritten? If that is the case, then, yes, it doesn't sound too good. We would need either to check for all the intermediate files before starting and get the user to confirm their destruction or tell LilyPond to use temporaries for all the intermediates - e.g. it may be possible to tell it to use pipes...
