I think I've found the snag that you encountered - with Mirrored staffs there is a directive at the start which it is useful to retain. I think this is a more general snag - you may for example have a directive in bar one that turns of tuplet brackets or something else applying to the whole staff. I've fixed this now by leaving non-music in the first measure when creating the template.
