What the message says is that the score you just opened was last
successfully typeset using a newer version of LilyPond than the one
Denemo has found. That is just a heads up in case it can't be typeset
with the version of LilyPond that it is working with.

The windows build of Denemo has some version of LilyPond bundled with
it, but you can  use any version you care to install provided you tell
Denemo via the preferences where it is.

yes, most incompatibilities just cause warnings - they are listed in a
file called ChangeLog which is distributed with the source code:

the snag of ignoring them is you may not notice new errors that you may
introduce. You can revert to the older LilyPond syntax by re-running
the offending commands (but when you later use a newer version of
LilyPond you will get warnings again).

But to get back to the Screen flicker, it does seem that recent
versions of LilyPond do not have a version that runs without popping up
a terminal. I'll ask on the lilypond-devel mailing list about this...

Tooltip: Allows placing arbitrary text on the score which can then be
dragged in the final typeset view for fine control over positioning.

which can be used in many cases.
