Hardly. This is a difficult task. 

Some papers classify k-mers using their coverage before assembly
(meta-velvet and meta-ibda), but this will likely lead to misassembly.

I think most of the tools presently can only generate contigs. To
estimate the number of species from these is hard so I guess that
estimating their genome sizes is harder.
