Ray will consider pairs that are ---------> <----------- or
<------------ ------------->.
I think jumping library are usually <------------------------------
----------------------->.
These geometries won't work with Ray:
-----------------------------> ------------------------------------->
<----------------------------- <----------------------------------
Also, you may have to specify the mean fragment length ("insert length")
for very large values (> 10000).
Example:
-p filex_1.fastq filex_2.fastq 12000 1200

in the previous post I was talking about _Short jump libraries_,
so is there anything i need to do in order to insert these reads in
the Ray?
Because for example in Velvet i think the user have to reverse the
library with some tool before,
while in ALLPATHSLG that is not nesessary.
Also about Long jump libraries the same question.
