Hi,
it is a known problem. There is an an open issue for this:
https://github.com/sebhtml/ray/issues/158
The solution proposed by Sebastien is to use non-recursive counts in the xml file.

Hi,

I have a quick question regarding this mode. I'm getting some weird results with my samples when looking for the GeneOntology terms.

What does it means when I'm getting negative values? For example, in this file :

RAYOUTPUT/BiologicalAbundances/_GeneOntology/biological_process.Depth=1.tsv

GO:0000003      reproduction    0.00166187      87027   52366795
GO:0001906      cell killing    7.88668e-06     413     52366795
GO:0002376      immune system process   0.241541        12648716        52366795
GO:0008152      metabolic process       -7.73137        -404867059      52366795
GO:0009987      cellular process        -31.5195        -1650573874     52366795

Do I have to take the absolute values?

Thanks a lot.
