One of the tests run as part of large data suite is Derby5624Test which has 
following in protected static Test baseSuite(String name)
        return new CleanDatabaseTestSetup(
                DatabasePropertyTestSetup.setLockTimeouts(suite, 2, 4)) 
        {

Mike said the test really doesn't need that lock timeout setting and may be it 
is interferring with the locks timeouts that we see later on in subsequent 
suites in large data suite. I will remove that lock timeout setting from 
Derby5624Test and run the test on my machine to make sure it runs. If it does, 
then I will go ahead and commit that change to see if the intermittent problems 
disappear.
