I wanted to illustrate a few points of your discussion:

To the end-user, all that matters is the UI. So, if you have something
that the UI calls a "cluster" but is really just another collection, I
don't think there is an issue. I think the main missing link (maybe it
already exists--I actually haven't checked) is the ability to have one
collection (cluster) be a member of another (collection).

P.S. I really like your app-area idea. It fits my usage model very
well. Let's just make sure a cluster's membership in one collection
isn't mutually exclusive with other collections.
