This bug is affecting me as well on 10.4 Lucid Lynx LTS. Both methods to toggle desktop icon alignment switch back to auto alignment. Right clicking on the desktop to toggle Keep Aligned radio button resets upon reboot or GDM logout/login. Gconf-editor says that the key 'nautilus- icon-view-keep-aligned' in '/apps/nautilus/desktop-metadata/directory' has no schema. The key's value can be edited by double clicking on key value, but double clicking on the actual key to edit the key has 'Edit Key' box grayed out.
