Sure if your target is 720x500 you can go for 650x450 to be safe, but you just lost that much more screen real estate.
You misunderstood. The 720x500 is the safe window size target for 800x600, it's not the resolution that you need to target for.
I believe that any application that is not a high-end CAD/3D/super-scientific app can fit its dialogs on 720x500 just fine. If for example, you have a CD burner than needs more than that for a dialog, then the actual app is not well-designed.
