I have reproduced this problem with the Gnome Classic desktop In fullscreen mode this occurs on the change of minute and seems to be caused by the clock applet.

Gnome panel should disappear, instead it's still displayed. Attached screenshot. Edit: It behaves like this even when playing videos locally with a media player such as vlc. The gnome panel initially disappears but reappears after a couple of seconds. As a workaround before playing any videos on full screen, set the gnome panel to hidden. It will still show a 1px white border though.
