I have a slightly different problem but possibly with the same cause. (using 
12.04 with all updates)
If two accounts of the same name exist in two domains, no matter what is domain 
specified either via aaa\user or entering workgroup as aaa, it always uses one 
of the domains. i.e. specifying bbb\user still authenticates as aaa\user.
An account which only exists in one domain seems to work as expected.

Bug description:
  Release: Ubuntu 12.04 x86_64
  gvfs-backends version: 1.12.1-0ubuntu1

  The version of gvfs in in 12.04 doesn't appear to use the Domain field in the 
network connection dialog.  When I try to connect to a Windows Server with 
Active Directory on it I enter my information in the respective fields like so:
  Username: user
  Domain: foo
  Password: ****

  but it will then fail to authenticate and reprompt for the password.

  When enter the same information like so:
  Username: foo\user
  Domain: <any random information>
  Password: ****
  I am able to authenticate with no problem.

  This leads me to believe that gvfs is not using the Domain field to
  send the domain to the server.
