Hi Chris.
As far as I know, the "Split Pane" function will be implemented from scratch on 
3.6.x (http://blogs.gnome.org/mclasen/2012/08/30/on-nautilus/). That means that 
this bug and #1082922 are invalid on this branch.

Bug description:
  Test case:
  Open Nautilus on any folder.
  Split pane using the F3 key.
  Click on an empty area on any pane.

  Both panes look the same, and its difficult (if not impossible) to know which 
panel is the active one.
  If you have a folder or a file selected, you can use the selection indicator 
to get a clue, but even in this situation you can miss it and operate on the 
wrong file/folder.
