I just realized that my description doesn't make it very clear what the real issue is: after changing the setting to show hidden files from archive manager, it's not possible to change this setting back from nautilus. Please read the thread I linked - there are lots of people coming up with weird workarounds to reset the settings.

In the directory browser press Ctrl+H to show hidden folders. Cancel and close archive manager. Expected: This should have no effect on the file browser in general after archive manager is closed. Actual outcome: Hidden files and folders are shown by default every time a file manager window is opened. Workaround: Same as reproduce, this time press Ctrl+H to hide hidden folders. The setting applies to file manager.
