I have Thunderbird 38.5.1 on Ubuntu 15.10 now. I don't remember the old setting, but it may have been changed inbetween. There are three ways to configure it now: "Off" (done by a check box, which is unchecked here), "Immediately", or "after x seconds", where x is 2147483 (looks like -1) in my configuration, no idea where this number came from. In fact there has been no automatic "set to read" for a very long time on this machine, so I suppose this issue may be closed now.
