I was wrong and Thunderbird 45 now follows the GTK3 theme. You can test
it by switching to Breeze-Dark. The icons change to white on black. See

Thus, nothing to do with Ubuntu/Kubuntu, this is the default now. Oh
well, we'll have to wait until the next designer wave comes and the
theme changes again. Sorry for the noise.

thunderbird (1:45.2.0+build1-0ubuntu0.16.04.1) again (bug #1004841)
overrides the default theme with ugly monochrome icons. Instead of
adding a theme and using it by default, there are three patches that
override the default linux theme:
theme-refresh-addressbook-toolbar-icons.patch
theme-refresh-compose-toolbar-icons.patch
theme-refresh-messenger-toolbar-icons.patch
