The previous comments suggest it's a kernel issue then. Did you try copying from a command line using "gio copy..." to see if that has the same problem than nautilus? Could you also add your journalctl log after triggering the issue?

But using the GUI, it takes in both cases almost 30 minutes! Doing the test with another laptop running 16.04 LTS (Unity) using the GUI showed no differences to using the command line.
