If several applications have the issue then nautilus is probably the
wrong component to report against.
How do you enable the dark mode? Do you have applications which behave
correctly and update according to the change? And is there any change
after restarting the session?

snap store and settings, only opens in light mode, even when dark mode
is used by user, on Ubuntu 24.04 using X11 and NVIDIA driver 535.
