I am pretty sure everybody here already knows what I am going to say but in
case some newbie like me happens to be suffering from this same bug, a quick
and dirty fix is to run the following script every time the keyboard layouts
disappear. It is clearly not the most elegant solution but it is surely much
quicker than to reconfigure the layouts using the system settings tool.

In case you do not know exactly what codes define your desired keyboard
layouts, configure them using the system settings tool and run the
command:
gsettings get org.gnome.desktop.input-sources sources

Keyboard layouts suddenly disappear

Bug description:
Bug #502569, reported as fixed in 2010, has made a come back in Noble
Numbat.
To be a bit more specific, as part of my initial configuration after a
fresh install of Noble Numbat, I added a Portuguese keyboard layout
and deleted the English one. A couple of hours later, the Portuguese
layout disappeared and the English one was reinstated.
I then tried to add the Portuguese layout without deleting the English
layout, only to find that the Portuguese layout disappeared some time
later.
I have not been able to determine what action might cause this bug as
it takes a few hours to manifest itself.
