So the toolkits are going to provide API for all OpenGL capabilites, as well as allowing me to interact with and alter the desktop-wide scene graph? Because as an application author, this is the kind of control and power I want. I suspect the toolkits have not signed up to support this, though I would love to hear otherwise.

As an application developer you use whatever rendering framework the toolkit of your choice gives you. If you want to do XYZ and that doesn't seem to be possible you report a feature request to the toolkit developers. And to be honest that's not a discussion that's a tutorial session on how to do cool effects in your application.
