Wikis are not perfect for books. Each page is essentially independent of all other pages. We tie all pages in a "Wiki book" together with a template that provides that Table Of Contents navigation on the right hand side. There is no automatic chapter numbering mechanism available in MediaWiki. We can manually add in section and chapter numbering, but then we are faced with a huge maintenance problem. For example, if someone adds a new section at 6.1.7, and a new chapter between chapters 8 and 9, you would have to manually renumber ALL sections in chapter 6 from section 6.1.7 to the end, and then manually renumber ALL chapters and ALL subsections from chapter 9 to chapter 20. This could mean having to edit 500 or more Wiki pages (there are approximately 860 content Wiki pages and about 40 supporting Wiki template pages for the Developer's Guide). So, unless someone knows of an extension that can be used to reliably manage the chapter and section numbering, the answer (for now) is no, it is not possible to restore section numbering. Any external references to the Developer's Guide will have to refer either directly to the Wiki page, or to the section title/name.
